If I were to put in a burger into the log is there a way to subtract the bun from it?
Too little information. Where is the burger from? Did you prepare it yourself? Then log all ingredients that went into it. Is it from a chain restaurant? They might have calorie information without bun. Something else? But yeah, there are negative database entries, but as far as I know only for the three macros. thus knowing how heavy the bun is and that it's mostly carbs plus some fat will get you some way.
I found it more accurate for me to log the pieces of my home cooked burger, rather than use the available entries in MFP. Guessing those assume including mayo, or cheese, or other ingredients which I do not include on my own burgers, so I just log the meat, the bun, and the tomato (for the fiber)…I reckon the ketchup, onion and lettuce are negligible calories in comparison. For you, do the same, just without logging a bun. (Are you using a large lettuce leaf or a large portabella mushroom as a "bun"? Add those calories.)
What they said. Log the components when possible instead, and definitely avoid using other people's food database entries for whole dishes like a hamburger, lasagna, scrambled eggs, whatever. We have no idea what those people put in their recipe, how much oil they used to cook it, etc. Log the individual items you actually ate.
That said, I get that sometimes we need to guess at a restaurant meal or something we ate at someone else's house.
So, adding to comments above: In the web browser version of MFP, it's possible to log negative servings of a food. If you can find an accurate entry for the bun, you can log -1 servings of bun in the web diary, and it will subtract the calories, macros and other nutrients from your totals.
I use the scan feature at restaurants.
Updated question. If I were to go to red Robin for example and ordered a burger. Is there a way when I'm logging it into the app to remove an ingredient like a bun for example
I'll double down on my advice: Log the Red Robin burger, using data that matches their website. If they don't have specific data on their specific bun, use the MFP web browser version to log -1 servings of a generic hamburger bun . . . or whatever general kind of bun they use, I dunno, never eat at Red Robin, so I don't know if they have regular buns, XL buns, pretzel buns, brioche buns, or . . . ? Whatever, find the closest thing in the food database or that you can create in My Foods, and do the -1 serving. If for some technical reason you can't use the web version, log a custom "exercise" with the bun calories.

Pretty close on average overall works fine. Perfection isn't possible. It's just one meal, just one day: Don't feel a need to overthink it, close-ish is fine.
