Calories earned for exercises in UP change once appearing in MFP

Hi,
Sorry for the rambling first post - but I just wanted to get all the information clear.
I've been using UP for years and and for the past 6 months, I started using MFP to log my food to track my calorie intake and lose some weight (32lbs so far
) I initially monitored my calories and kept to my step goals, but more recently I've started adding in some work outs which I add in UP.
I don't pay attention to the calories remaining in UP - All I want to use UP for is to monitor my steps, sleep and add workouts. I use MFP to log my food and when I earn extra calories from exercise then I have extra calories that day to consume.
What I am confused about is the amount of calories UP says have been burned are never the same once sent over to MFP.
I have an exercise DVD which I follow, and I log 45-50 mins of Zumba in UP once the smartcoach asks me what activity I was doing. Today, this logs my total burn at 649 calories which is roughly how much it usually logs it as.
What concerns me is that when I opened MFP today after my workout the activity tracks at significantly less. Todays 649cal workout from UP, now shows in MFP that I earned 369calories from exercise.
If I manually add a 45 mins Zumba workout in MFP it equals 539calories which is a lot closer to what UP estimates.
I'm feeling a bit cheated that I'm missing out on consuming almost 200-300 calories?
To confuse things further if I look back on previous entries when I have completed and logged the same DVD in UP - the calories earned are showing at 582 and 532 in MFP (these were days when other no other activities were logged, and average steps for me) Comparing the information in UP everything is looking same across all workouts it just seems that MFP is changing something?
After doing some searching, I see everyone says that I should enable the negative calories in MFP which I have just done for the first time(never seen or heard about this option before). But I don't see how the negative calories setting is affecting this.
What I expect to see is that when a workout in UP equals XXX amount of calories, then that should be applied to MFP as the same number? Am I incorrect in thinking this? The calories burned within an activity are for that activity alone and has nothing to do with the projected calories burned throughout the day which is what I understood the negative calorie option is for?
I'd like to continue logging exercises in UP as that keeps a log of everything physical (I have endomondo and runkeeper sending their info to UP) and then just keep MFP for food entry and calorie goals.

Since writing this, MFP says "You've earned 348 extra calories from exercise today" so its decreased from the 369 it said earlier??0
