A smith machine does not allow your body to move in natural planes. You are forced to go along with the motion the machine provides you. Squats and deadlifts can be performed with dumbbells and in my opinion (FWIW), dumbbells are a Much better alternative to the smith machine.

I agree with DostThouEver up above there. Iso's can be added after you get your full body work out done. If you're running two different lifting routines you could maybe do biceps and abs with workout A and then do triceps and calves with workout B so you hit each iso at once or twice a week.
