Just linked my fitbit & myfitnesspal accounts tonight and i'm confused.

Only Log food in MyFitnessPal. Makes sense.
Do not log any exercise does not. I have a fitbit charge hr. When i'm doing any kind of exercise i tell my fitbit device i'm starting to exercise and i tell it when i stopped. As soon as i sync my fitbit with the app it automatically uploads the exercise information to the app. So while i'm not entering exercise data directly on fitbit.com or through my app. My charge hr automatically adds that info when i sync it.
Tonight when i linked my accounts i entered some food diary info which correctly synced to my fitbit account but after i synced my fitbit my weight lifting routine today did not come to myfitnesspal & calories weren't increased by the calories burned in my workout.
Can someone help clarify?

I can see a couple of misunderstandings that are pretty common for new users.
First, the calorie adjustment that MFP gives you for your Fitbit activity is not the same as the calories you burn exercising. It is the difference between how many calories Fitbit estimates you have burned so far that day and how many calories MFP expects you to have burned so far that day. So, if you exercised but then weren't at all active for the rest of the day, your adjustment will be smaller than what you burned exercising. Or, you could have a quite active day with no official "exercise" and get a significant adjustment. Fitbit doesn't send "exercise" information to MFP, it sends total calorie burn and steps to MFP. MFP computes your adjustment from the total calorie burn number and all it does with the steps number is display it.
Second, you can't really let your Fitbit - even one with a heart rate monitor - track your calories burned weight lifting. The heart rate formulas are for steady state cardio exercise, not weight lifting. So, manually log the lifting (preferably in Fitbit) to get a more accurate burn estimate.
Also, don't really trust the numbers from your Fitbit on the first partial day that you wear it. They're always off.
