Knee Aches - New shoes? Treadmill? 3 days before my 1st Half

I had been having some ankle soreness, so I went back to the Running Room to see if I needed new shoes.

It was decided that the cushioning in my old pair probably wasn't completely shot, but could be why I was feeling more aches than I had before.

They didn't have a ladies 11 in my shoe, so I purchased the same shoe in a men's 9.5, and it felt like I was walking on clouds again.

I ran in the new shoes on the treadmill for 5KM a couple of times, and everything felt fine. I did a long run, 13 miles, in them on the pavement and it felt great.

Last night I ran on the treadmill, in my new shoes, for 5KM and followed up with stretching, and a bit of upper body strength/core strength. (Bench press, tricep dips, good mornings, planks and V-Ups). When I was done my knees were both aching/burning.

The are feeling OK this morning, but, I can still sense a bit of the ache/burning when I go down the stairs.

It was already my plan to rest for the next 3 days before my 1/2 on Saturday morning. But, now I'm worrying about my shoes, and wondering if I should wear my old pair because I know that it is ankle pain and not knee pain that I experience, and even then it is the next day not during a run. Or, is it simply because of the treadmill and should I try to get a run in on pavement to see how I feel in the new shoes? I am really looking forward to my first 1/2, and it is also my first organized road race. I don't have any time goals, I just want to finish it.
