knee pain after squats

Hi there!

So i have done stronglifts off and on for about 3 years, but took a year+ off after getting pregnant and having baby...I recently got back into it and was determined to go lower on squats then what I did before my pregnancy. At that time, I could squat up to 160 lbs but I was not going deeper than 90 degrees. Now I have been focusing on getting my ATG and I am still only getting a little below 90 degrees and after lifting only 3 times, my right knee is bothering me. It didnt hurt when lifting (and I was just doing the bar-so 45lbs) but now whenever I squat down (to pick something up or play with my baby) my right knee kills.

So....I am not going to continue with squats till the knee is better...what should I do as an alternative move???
