Quad Imbalance

When I trained for my marathon i ended up with an imbalance in my quads and knee pain. I spent time at the Massage therapist earlier week to work on stretching seemed to help, until Tai Chi last night, I did something and knee pain came back. I am worried if I go to the Dr, he will only want to discuss surgery - like last time (I've been to three dr's who suggest the same, its NOT an option). It's a muscle imbalance. I've stretched, ran less, stretched, used heat - I'm really trying to not let this get out of control.
Have any other runners had this issue - and what did they do about it?
It's not IT band but relatively the same.
