I burned 608 calories during my workout today. Do I add those to MFP?

    Okay. But then what is the point of the step 3, I am so sorry. I am confused.

    My step 3 number is 543. Do I subtract 608 - 543 and only add that number to MFP?

    Yes, you would add everything, basically anything over the 543, you should eat...So eat 65 more calories so that your deficit remains at 1000, not over 1000. The goal is to be at most 1000.
