This may sound like a stupid question, but I always eat yogurt on my "low carb day" because I consider it "protein"...but I have noticed that there are quite a lot of carbs in it as well. I eat FACE greek yogurt.
Am I sabotaging myself? Should I save the yogurt for the "high carb days"? Or does that fact that there are about 12 grams of protein override that?

Non-fat plain greek yogurt is considered a protein on CTL. So, you should be fine.
If you flavor it with fruit though, you should have it either for breakfast, or on a high carb day. If you have not already, check out Chris's smart foods guide here: http://www.chrispowell.com/wp-content/uploads/2012/06/ChrisPowell_SmartFoodsList.pdf
