New to this, and have question about logging in exercise.

I just started MFP about a week ago and have been eating their recommended calorie intake. Then I stumbled onto EM2WL and decided that this sounds much more livable!
So, my question is...once you input your TDEE cut as your daily calorie goal, do you still log in your exercise? Since that adds them in and it confuses me a bit. Seems like I have seen some people log their exercise and it says they only burned 1 cal. How can I do this?
