What is his reason for wanting to take over? Ultimately you have to do this, what if he pushes you to hard / a level you are not comfortable with? Will you continue or abandon your goals?

Why not just track you meals on MFP vs wasting 12 weeks experimenting? If you are too busy for meal prep you can still buy food just log it.

Yes, counting calories works!! Just maintain a deficit and you will get results.
