I broke my plateau by increasing my calories from 1200 to around 1800 a day and adding in an extra hour of exercise once a week. I dont think I was eating enough to feed my body properly with the amount of exercise I do a week (7 hours a week minimum.) I also increased my protein intake to a minimum of 100g a day.

DOMS is not caused from Lactic acid. Lactic acid causes the burning sensation and muscle fatigue you feel when lifting weights or exercising but it is not responsible for pain felt a day after a workout. Lactic acid is gone from your muscles about an hour after the workout.

Yes, take a rest day. It is important to give your body a chance to heal and recover. As for your shoulder is it muscle pain or something else. One way to tell if it is DOMS is if you do not move the muscle you will not feel the pain. If you still feel pain when your shoulder is at rest then you should get it checked out.

I prelog my food and I prelog my evening exercise so I see exactly what I have left to eat and so I can get all of my macros in. If I don't prelog my evening spin classes then I usually do not eat all of my protein and I am struggling to eat protein at 9 at night.

I have had it done with calipers and calculated online and both times it came out at 24% When looking at BF% remember that essential body fat for a woman is between 10-13%. Essential body fat is much like your BMR. It is the bare minimum of what your body needs to sustain itself.

I would suggest eating no less than 1650 calories a day (your BMR) along with your exercise calories.
