I too have noticed an amonia smell after my long runs, or a particularily heavy workout of other sorts. It does seem to be related to my cycles, and if I'm close to the start of menstruation the smell is more prominent than other times.

My treadmill is WAY off from my heart rate monitor burns. When I run @ 6MPH for 3.1 miles (roughly 32 minutes) my treadmill says 560 cals, my heart rate monitor reads 322.
