Resetting hormones etc is all woo talk. Spin in a great option for improving cardiovascular fitness and besides running probably one of the highest burns you can get, but you can never out-train overeating. So limit calories for weight loss and exercise for fitness.

Endurance comes before pace, and it's hard to push pace before you've gained the endurance. Personally I don't think that sprint intervals or fartlek training will gain you much until you can run a steady 3 miles. Just don't worry about pace for now and keep building your endurance. Pace will come naturally then.

Your feet sound okay from your description. Read the bit in the links that refers to hip weakness and inward rotation of the femur (i.e. running a bit knock kneed for a better way of explaining it), that can also cause runners knee. Maybe a trip to a sports physio?
