Thanks for this post - great reading to see how others have been maintaining! I just hit my goal weight, and started on maintenance in the last week. I am upping my intake by 100 cal every couple of weeks until I hit my maintenance calories.

My understanding is that if you are using the TDEE method, it already includes an estimate of your activity (including exercise), so you don't eat back exercise calories.

I started off here at 1200 calories, and got sick of seeing that message when I went under my cals for the day, so I decided to use the TDEE method - 20%, upped my calories to1400, and now when I go under my cal limit, I don't get the message anymore (because I am always over 1200 now).

I haven't heard of this "above-neck" rule, but if you are sick you should not run. You put your body under more stress when you run, and will be more likely to prolong your illness. Take a few rest days and get better; and see your doctor if you don't get better.
