IMO, yes, you should add all calories to your log, regardless of where they're coming from, supplemental or not.

When you pull up your daily exercise log... click on the actual exercise, ie: elliptical, treadmill etc... and it will pop up a little window for you to change the minutes or the calories burned etc.
