How to stay on track when I'm not very well? Or should I be giving my body a rest?

Not sure I get these counter things so I can have 1200 calories a day but ate 1500 today (300) over but burned 400 calories so gave 100 left (example) does this mean the more I work out the more calories I can consume? What's the best way to lose weight? I don't want to lose it fast I want to lose it properly
