So used to eating back excercise calories... When I go for a run I use Runtastic and it automatically updates MFP with the estimated calories burned... Should I not be eating those calories back anymore?

If you are eating average TDEE every day, that means you've already accounted for your activity level every week. TDEE already has your runs calculated in and hopefully you've already accounted for any extra walking that you do around the house or chores and any other daily burn that you happen to do. That's why you pick from the five different activity levels. If you have one day that is very unusual for you, like you go on a four hour run when you normally go on a 30 minute run, then that would be a day where you would eat back some exercise calories because that's out of the ordinary.
Eating back exercise calories is the way my fitness pal is set up but it's not the same method as eating average TDEE every day.0 -

You'll have to disconnect the accounts, and just manually make a post about your workout - add more detail that way.
Or memorize your calorie and macro goals - which can be difficult.0
