Questions about finishing stage 1

I lack 3 workouts left before finishing stage 1. Do u think I should continue on to stage 2 based on these issues? #1 I don't have my pushups on the ground yet. Still on a bench but can do all. #2 I can only do BW squats because I am just not strong enough yet from knee surgery. My form goes out the window with the bar because of the pain. I will get there. All other exercises are going great. Should I go on?

Yes. You will have the opportunity to work on these in later stages as well, time to try some new moves:)

The other thing that concerns me is that I have so much weight to lose. I wonder if I should even be doing NROLFW. I need to at least lose 60 more pounds. But on the flip side, my body is changing and my core needed great help which it is getting. Everyone I read is already at goal weight or very close. Not seeing many people who are trying to lose as much as I am and lift weights. But again, on the flip side, I wanted the training. I am going to stick with it and see what happens. It can't hurt me....I guess.

The 45lb bar is a lot with a knee injury, but there are options to building your way up to the bar. Have you tried dumbbell squats or goblet squats? You'll need to use the squat (with weight) for the front spquat/push press from workout A in stage 2. Try the squat with two 10-pound dumbbells held at your side or on your shoulders. If that's too much, move down in weight.

If you can do that, definitely move on to stage 2. And don't worry too much that you still have a lot of weight to lose! Remember, muscle burns fat just by being there -- the more muscles you have, the faster you'll be able to burn off the fat when eating at a caloric deficit and working in some cardio -- which you'll do with HIIT in stage 2.
