aching knees

I started having trouble with my knees when I run, so I got new running shoes. I went to a place where a professional watched how I ran to gauge what would be the best shoe for me. My trainer showed me how to run.... making sure I wasnt pounding the pavement, so to speak. My knees quit hurting for a while, but now are again. Any suggestions?
