I think Bowser is pretty cuddly and loveable personally.
My favorite is probably Kerafym (The Sleeper) from Everquest. Who dosn't love a dragon that wakes up after a few centuries all cranky and decides to kill the world?

hmmm so many good ones. Kefka from FF6 just because hes insane. Galgan from Lunar SSSC because he mocked you so much. The mob boss from Max Payne (cant think of his name) because the satanic chant he does as your approching his room just makes you stop and debate with yourself if its really worth going to fight him. and i know im gonna get flamed for this one but i liked the Turks from FF7 alot more than Sepheroth0

Bowser was mentioned, and I would say yes to him being I think the best villian ever, due to his tenacity and predictable ways.. BUT he is (as mentioned before) a softie sometimes. Especially if you played Paper Mario, you get to see Bowser's personalityand he really is just interested in expanding his own kingdom.
One of my favorite video game villains is Star Wolf. His starship is bad-*kitten*. He is contracted killer. There is a bit of unknown rivalry between himself and Star Fox, AND he has a bad-*kitten* starship!
