Calculating TDEE - Gross verse Net

I am going to assume when you calculate TDEE based the method in the link above, you are using your gross calorie count and not net calorie count. Is that correct?
Second, if I calculate my TDEE (not using an external calculator but based on 9 weeks of data in the method described above), do I eat back my excercise cals?

It is gross for both i.e. no eating of exercise calories, unless you use the option in the second (the online calculator) that does not include exercise0
