I believe protein is broken down into amino acids that are then used to build new cells (of all sorts, not just muscle). Although having more/stronger muscles does require more energy even when doing nothing, the difference is minimal throughout the day so shouldn't be relied upon to allow you to eat extra.

My understanding is that the carbs being almost entirely insoluble fibre means they can't be digested, so net carbs would be carbs-fibre or at least carbs-insoluble fibre. Be warned though, your body may make a lot of gas while trying to digest the insoluble fibre!

The Gabriel Method has some interesting aspects and generally ties in well with Primal/Paleo. If you like the ideas behind Primal Blueprint you might like The Paleo Diet, although I believe it's more rigid and doesn't include the more rounded lifestyle aspects.
