I keep my calorie limit between 1400-1500 on days I don't work out. I up it to 1600-1800 on the days I work out if I burned a bunch of calories. MFP has my level set for 1200, but eating that amount leaves me hungry and cranky with difficulty concentrating so I upped it. I average 1350-1550 calories per day regardless of exercise. It seems to be working for me. I've lost 10.4 lbs in 6 weeks. I'm very happy with it especially since I'm on several meds.

I am exactly the same way. I want to run, but can't go more than a minute or so right now. I have a Jeff Galloway training guide I'm using to plan my attack. Just keep at it. I'm sure we'll both be running distance soon.
