What percentage do you recommend for carbs, protein, and fat?

If MFP says that I should eat 1200 calories to lose weight, do I want my food calories to equal 1200 or my net calories? So I should eat back the calories that I burned off? Doesn't that defeat the purpose of working out? I'm confused.
