I am not an expert or anything but I would try eating 5-6 small meals a day and switch up your carb/protein/fat ratio. You are not eating enough and there is a lot of bread and grain in your diet. Mostly the variance is MFP does not accurately know your resistance levels. Because on cardio equipment you can push harder or slower it's an estimate.

What is your strike like? Do you run on the balls of your feet? TYhe type of shoes you wear and the surface your running on can play a factor too. I've had pain in my toes, heels, and the balls of my feet as I got used to running daily. I watched some youtube vidoes on running mechanics and they helped a lot.

I switch at about ever 600km. But make sure you get shoes that work for you. Go to a store that has someone who will watch while you walk and see if your pronate or not.
