Depends on the workout and the surface... I do Karate and yoga in my bare feet but all my plyometrics and resistance training I do with shoes on... I also have a 1" thick mat down to work out on... it really makes a difference for the knees and ankles.

If you are using a HRM (or Fitbit) you can calculate the calories burned based on an average heart rate. You would be surprised at the calories burned during legs and back or chest and back workouts... and Plyo is totally killer. I made my own entries in mfp so I could log my workouts.
