Calculating nutritionals when you don't consume the "sauce"

When you track your exercise...
Do you include the time you spent stretching? For example, I run for 25-30 min. Then I spend 10 min stretching afterwards. I wear a bodybugg so I know the calories I burned for that 35-40 min. I just finished week 2 today, and I know week 3 adds in 3 min runs. I feel fine on the lower body when I was running the 90 seconds for week 2, but I couldn't get catch my breath while running.
