Any reason you decided to pick a 3x12 for all your lifts? Not criticizing, just wondering. You'll definitely want to add some more lower body work. All I see are dumbbell squats which probably won't cut it.

One of MFP's only flaws is your list of foods consumed gets big and cluttered because there is no way to remove them. The admins simply do not respond to suggestions to change it, for some reason.

I mean all you can really do is add muscle once you are done eating in a caloric deficit. Until then it is something you'll have to deal with.

Good thing that you are starting now instead of when you are older! Things are much easier when you are in your 20's.

Make sure you weigh yourself on an empty stomach to maintain consistency with that. You are either: holding water due to eating too much salt, or you are not tracking calories accurately, or just weighing yourself after eating a big meal.

With limited space, one can even just pick up some heavy dumbbells and hold them like farmer carries but without moving. Squeeeeeeeeze hard.

Well when I was in undergrad I was having easily 2000-3000+ calories a meal. It is quite possible to load up on calories very quickly.

Tracking weight lifting is sort of difficult. Your best bet is to use a heart rate monitor or to just not count weight lifting towards caloric burn.

If the pain is just on the skin then you're fine. It happens when you rest weight on a part of the body that isn't used to it. As long as there is no bone or muscle pain you aren't in any risk. There are pads they make you can put on the bar if you want to do that.

Seems fine to me but your hair is sort of in the way. Make sure the bar doesn't roll forward onto your neck.

MFP doesn't count strength training as calories burned.

Different hand positions target different muscles. For a press machine, if the hand is palm down then it will use more chest and delts. If the hand is palm in, it will use more triceps. Just alternate and get the feel for which muscles it works.
