Silly question but have you linked Runkeeper and MFP to let it report automatically, without you having to log it? I've not seen an issue with Runkeeper messing the times up. Not if you ride. I push mine. It ends up being about 2.5 miles. I wear my FitBit One and just use the steps from that. I don't log it as anything special.
