Running while taking Cipro

Have any runners had any experience taking the antibiotic Cipro while running? I was given a prescription for this on Friday for a stomach bug (the dr. said it "could" be bacterial so he prescribed the antibiotic) and I specifically asked him if I could run on Saturday if I felt better to which he replied "sure, it shouldn't be a problem, you may just be weaker than usual". So, since I had my 13 mile long run planned on Saturday, I went through with it. Stupid, I know, but I needed those 13 miles. It was the WORST RUN EVER. I chalked it up to not feeling well, my legs were killing me, my feet were killing me. I have ran 10 miles before and never had that kind of pain while running before, but I figured maybe 3 more miles could do that. Then I looked up the side effects of Cipro and saw all of the warnings about running while taking it and how it could cause tendon ruptures, etc. I have been lucky so far, but I'm not going to take it anymore. I have training runs for my half marathon which is only 3 weeks away and supposedly the effects of the medicine can stay with you for months. Anyone else had any bad experiences with this drug? I would call my doctor for advice, but obviously he doesn't see the correlation, since he prescribed it to me after I asked him about running that distance...

Are these side effects considered "common" or "rare"? I'd guess you probably feel crappy more because you've been sick and not necessarily from medication side effects.0

I don't know that it is common, but it appears to be more than rare. The FDA has issued a black box warning, that I clearly did not see, about running while taking this class of medication because of potential injuries.
ETA: I have run with a stomach bug before. I may be a little more dedicated than I should be at this point in my training.0
