Exercise and injury

I am on my second week of doing NROL4W and I have done 'something' to my shoulder.
It was sore trying to get the barbell in place for back squats and since trying to do them yesterday it hurts (dull ache) quite continually now and anything that puts my arm in a position behind my shoulder (like putting the barbell on your back) hurts.
Obviously I know that means barbell squats are out for now but should I just try to continue with everything else in the program (like workout B, Deadlift, shoulder press, lat pull downs, lunges and crunches) and sub out the barbell squats for dumbell squats on the other workout or just totally rest it from lifting and just do HIIT till its better?
Do you know any good exercises/stretches to help heal it? Thanks in advance.

It's never a good idea to ask for medical advice on message boards. You don't really know anything about the people who respond, even though they may be well intentioned.
You should see a doctor.
