How do I get fitbit to count stationary bike use?

I put it on my ankle and the count was accurate.

You log the stationary bike separately. Even if it counts the pedal rotations close to correctly the effort and mechanics are different from walking or running.

Log non-step exercise (like spinning or swimming) in Fitbit or in MFP—never both.

I find Fitbit's burns to be way more accurate than MFP's one-size-fits-all guesstimates. It will take trial & error to find which you prefer.

MFP had a Fitbit Users group: http://www.myfitnesspal.com/forums/show/1307-fitbit-users
