I am struggling to eat my target level of calories due to the amount i get for doing exercise. I am not sure if this is a problem, as on Monday my 'progress report' after i submitted by food was on target to lose 10lbs in 5 weeks ....yet on Tuesday it seemed to suggest i would not lose anything (based on that days intake|).....any advice

How are you measuring calories burned? MFP is not accurate. Your best bet is a heart rate monitor or calorie tracking device, like a Fit Bit ir Polar watch.

You've given no details (age, weight, types of exercise) and your diary is private so it will be difficult for people to give you much advice.

as stated above you need to give more info for more specific advice

In general though it's a calorie target. Being under by a bit one day and over by a bit another day is going to happen. If you are severly under consistantly then you might be putting too much stress on your body. If you feel run down, tired, or uncontrollably hungry those are good indicators that you are not eating enough.

If you are having a tough time handeling exercise calories there are a couple approaches you can take.
    1. Plan ahead, if you know you are going to exercise that night start eating back some of the calories earlier in the day so you don't have as much to cram in in the evening.
    2. Drink some calories, sometimes I find it takes my appetite a while to come back after runs, if thats the case but I need energy milk can be a great way to get it.
    3. Look into the TDEE method. It is a little different approach to calorie counting that accounts for your exercise in the calcuation. You eat the same number of calories every day and do not log exercise (since it is already accounted for).

I don't think I've ever eaten all of my calories on days I exercise.

Eat your base goal and some of the exercise calories. It isn't mandatory to eat all the exercise calories, I never have.
