Doing a 5x5. Is there a way to track the estimated calorie burn in MFP?

Not really. I would suggest upping your activity level to light active to account for the increase in activity.
Another option is to enter "strength training" in the cardio section of the exercise tracker on MFP.
The benefits of strength training is not the calories burned.0 -
Log it as cardio under strength training. If you are trying to lose weight I wouldn't eat back all those calories. I figure it's an average of body parts. I probably burn more on leg day and less on arm day than what they list.0
