It would be doubling up on steps definitely. Perhaps you should consider a fitbit that measures heartrate if you think you're being ripped off in calories burned. But keep in mind that none of them can really accurately measure that sort of thing. It's not an exact science.

If you are walking on a treadmill and holding on there will not be any steps tracked so I would turn on your activity. The same for a bike. When I go for a ride I turn on my activity, if I am biking I want credit for it! :-)

If you were to log it, I would suggest doing it on Fitbit's side to prevent errors. MFP will sometimes send log workouts over to Fitbit with the wrong start time which results in the workout being doubled, but when it works correctly whatever calorie burn you log on MFP will overwrite what Fitbit thought you had burned during that time frame.

Video example using 1 calorie burned:
That said, Fitbit does a pretty good job at detecting step based activities and giving calories accordingly. Even the Zip (simplest model) can tell the difference between walking and running and will give different calorie burns for each.

If your using a model like the Zip, One, Flex, Alta or Charge then you might want to log things like the elliptical or stationary bike. These types of movements are hard for the Fitbit to detect and you should manually log them for that reason.

If your using a model like the ChargeHR, Blaze, or Surge then you only really need to log swimming or any exercise you do that you aren't wearing the Fitbit. These models will notice the increased HR when on things like the elliptical and give you calories for it even if steps aren't being detected.
