Regardless of what you're eating you need to arm yourself with a few questions. Also, doing research ahead of time can help too. Check the website and see if they offer a gluten-free menu and/or a detailed ingredients list. If they don't then you need to know to ask your server if there are solutions the item came packaged in, are there sources of breading that might not be obvious. I don't know much about Japanese but my best best eating out is to go for meat, veggie and potatoes without sauces unless they can confirm for sure it's a gluten-free sauce. If it's sushi stay away from imitation crab, that has a wheat filler but the 'basic' ingredients are fine. I eat ahi tuna, shrimp, veggie and blue crab sushi all the time and it's fine. Also, ask them if they have a gluten-free soy sauce if that's something you're used too...classic soy sauce is made from wheat. Don't be afraid to ask lots of questions and if the server gets annoyed then ask to speak to the chef directly. It's your right to make sure you can eat there and stay healthy. Good Luck!

The obvious thing is stay totally away from soy sauce or anything made with soy sauce (i.e. sauces). Some tamari products are gluten-free, but not always. My best friend is GF and she eats sushi fine. She stays away from fried rolls because gluten products could have been fried in the same oil (gluten will hang out in the oil and can make you sick). Nigiri is probably a safer bet than maki only because it's just rice, seafood, and a little wasabi, whereas American-style maki rolls tend to have crazy sauces or fried items in them. Do not eat anything that has fake crab (crab sticks/surimi) in it because gluten is used in making fake crab. If you want something like a CA roll, just be sure to ask that they use real crab instead of crab stick. Hope that helps!
