Settings- putting in activity level and noting exercise?

I'm confused as to how I include exercise into setting up my profile and if I am understanding this right...
I am moderately active, so if I select that of course I assume that I am given extra daily calories for being moderately active... so does that mean I shouldn't be logging my exercise and eating my exercise calories since I already have my settings at mod active? Does that make sense? If that's the case, would it make sense to choose that I'm sedentary, then log my exercise and eat back my calories on those exercise days?

The activity setting is for everything you do outside of exercise. Moderately active would mean you're on your feet for a large portion of the day most of the days of the week. Since you have a desk job you are either sedentary (you do no other activity other than your exercise) or you are lightly active (you frequently have activities you participate in outside of working hours that are not your exercise).

If you use MFP's set up you add in your exercise and you eat most of those calories that you burned during the exercise.

I know you used the IIFYM calculator to find a calorie goal. I personally do not like adding my exercise calories in and would rather eat at a flat rate across the week. The IIFYM calculator is what I use and I don't add the exercise calories to my food diary.

I have desk job and am set at sedentary, I exercise most days and eat a proportion of the calories back to boost my 1200 calorie starting total (I'm only 5ft3). Working fine for me.
