How do I count them if I'm not actually eating the fruit? Do I count them as if I were eating the fruit?

    Negligible...

And no, you wouldn't count them as if you're eating the fruit...because you're not eating the fruit.

I'm not exactly sure how you count them, but you certainly don't count it as if you were eating the fruit. The amount of calories are probably negligible. You're getting a minute amount of juice in the water, barely enough to taste. I personally wouldn't count calories for them at all. I'm assuming you're talking about taking plain water, cutting up some lemon or orange or cucumber or something, and letting it soak in the water for a while.

Yes exactly, that's what I am doing.

Great, that's a good way to make water a little more interesting while still being healthy. I wouldn't even worry about the calories at all.
