Net calories or gross calories?

From my understanding, it seems to be a general rule of thumb to eat above your BMR. Should it be your net calories that are above BMR, or gross calories above BMR?

Net calories is what you want to focus on because that is the true amount of calories you're giving your body.

So when people say I should eat at least 1200, I should be looking at my net intake?

Net, that way you can see how exersize plays a role. Also, you will have to eat more when you exersize a lot more, and there's no need to freak out about it if you look at net. Just set your MFP tracker to what you want to lose and exercise will be accounted for.

Yes, because total calories are irrelevant really (if you're working out). You want to focus on the amount of calories you're giving your body to function. If you're total calories are 1200, you worked out and burned 400, you really only gave your body 800 calories to function on.
