Okay so say I eat 1200 calories a day, and I burn off 600 at the gym.
Am I supposed to eat those calories back?

Assuming you have not included the exercise when assessing your activity level then yes. MFP has assumed your calorie deficit will be created entirely from food so you should eat them back if you want to follow MFP.
That said - be sure you calorie burn is as accurate as possible, or else you'll eat too many back.0 -

It depends on what your basal metabolic rate is and how much non-exercise activity you are doing. There are many calculators online to find out this information.0
