Endomondo is great - it has a free app as well as the paid one. You can even buy an HRM strap with it if you are so inclined.0

I used RunKeeper for a while and really liked it. I now prefer Jog Log because it's VERY customizable. It costs $1.99 though.0

I use endomondo and i really like it, the calorie count is off from MFP but really, your HRM will be too. I like how it tracks my rate and my distance0

I use Zombies, Run! Just because it's fun. I haven't unlocked the zombie attacks yet, but it's definitely different than other apps I've used. I like Nike+ too, but I could never get it to track my entire run. It registers my route as 1.65 miles and 3200 steps- which I know isn't even close to correct. I just got frustrated that it kept cheating me out of the steps/distance I ran. I have verified my run with other GPS devices, and it matches Zombies, Run! which says it's 2.27 miles.0

I'll throw my support behind MapmyFitness. I use it for running, walking, and biking and haven't had any issues.
I tried the Nike one first and could never get it to register my routes properly.0 -
I used run keeper but it kept getting things wrong (like saying I'd run 6 miles in 20 minutes lol).
I switched to the nike+ app. The app itself is great, and the webpage for it is fun as well.0 -
I use iSmoothRun, which will sync to RunKeeper, Nike+, DailyMile and a bunch of other running sites. It also uses the accelerometer (in addition to GPS) to track your pace so you can set specific paces for intervals. If you're too slow or too fast it will tell you so, which has been a real benefit to me.
It does cost $5 or so, but when I had a problem with it recently (which turned out to be related to some jailbreaking tweaks I'd done, nothing to do with their app) the speed and level of support I got from them was nothing short of incredible.
I have found RunKeeper's own app to be pretty wonky with the GPS, but I adore their site/platform.0
