MFP overestimates the calories burned in an exercise, how can I track my calorie deficit with certainty?

Since there is no way to track calories with 100% certainty (without spending tons of money), it is all just estimations. The key is to be consistent and adjust as you go.

    Halve them

Judge your weight loss over 6 weeks and increase / decrease by 100 cals/day per week until you get your desired loss

Providing you weigh and accurately log your intake and you ignore fluctuations

This is one of the few cases where we are all special little snowflakes - the calculators are estimates, as is cal burn as is cal logging, trick is to be as accurate as possible for you

    Lol.

OP, it's all guesswork. Try weighing and measuring your food and eating back half the extra calories MFP gives you for the exercise. See how it goes. :)
