Question about calorie counts for homemade recipes?

Recently I made a batch of mashed butternut squash. When I added the caloric values of all the ingredients together, the whole batch (two servings, about 2.5 cups) came out to 676 calories. This includes calories from milk and butter.
When the butternut squash cubes were done baking, I removed them from the milky-buttery soup they were sitting in, and mashed them in a separate bowl.
Should I be counting each serving as 338 calories, even though a LOT of milk/butter was leftover in the dish, and not consumed? I find it hard to believe that 1.25 cups of mashed butternut squash could possibly be 338 calories, when mashed potatoes come in at ~240.
Any help is appreciated!

I'd count just the squash calories and however much of the other ingredients you think didn't land in the trash.
Why bake it in butter and milk if you're going to throw that part out?0
