Or is it better to start fresh each day with calories?

If you don't enable negative calorie adjustments, then you have no guarantee that you're actually eating at a deficit.
Your default MFP calorie goal is your activity level minus your deficit. When you connect an activity tracker, MFP adjusts your calorie goal each day to be TDEE (total daily energy expenditure) minus your deficit.0 -
So you do enable the negative calorie adjustment if you have a connected activity tracker?0

Yes, negative calorie adjustments only affect people who connect an activity tracker to their MFP account.
Or are you asking if you can "carry over" extra calories from day to day? (Your question is unclear.) If so, yes! All that matters is your 7-day nutrition—which is much easier to see in the MFP app.0
