Hi! I don't want to over estimate my calories burned per day and I'm worried that adding exercises to MFP with calories burned is actually recording in the Fitbit App twice bc the tracker is already counting the calories. Is this the case or am I off base? Any info will be helpful, thank you in advance!!!

I've got the flex and I usually do about 20-30 mins on my exercise bike and usually when I record that into MFP and then sync it to Fitbit, it usually minuses about 100+ calories because of how many steps I've done.
You can always delete the adjustment by Fitbit.0 -
The only thing I wouldn't log is walking. If you're doing something else, like cardio or weights, FitBit doesn't really track those calories - it's only a pedometer.
