Haha..it's a nice way of basically saying it's not her, it's you...as to not hurt your ego and such. For whatever reason she's not feeling you (or whoever) so she places the blame on herself.0

Maybe it means that she thinks you're a good guy, but really, her heart just isn't in the relationship. The fireworks aren't flying and she doesn't think it's right to carry on pretending any more. There may NOT be anything wrong with you, but still, it just isn't working for her.
Chalk it up to a bad fit and carry on.

Firstly, love is a choice not "chemistry". Love is something one does, not something one feels. Love doesn't require anything in return. Secondly, two imperfect people cannot form a perfect relationship. At best, the relationship will be no more imperfect than at most one of the participants. On average, the relationship is at least as imperfect as all the imperfections together. Lastly, instead of answering the question, "what do I want?", answer the question "what am I willing to give?"
Thus the "it's you not me is" a person who, for whatever reason hasn't got past the first step and you need to think about the last step.
