iOS step counter + runtastic

Hi everyone
I am using MFP with the step counter built into my iPhone 6. As a result it posts calorie adjustments based on my activity level throughout the day.
I am also using Runtastic which integrates to MFP and also posts calorie adjustments to my daily goal.
My question is this:
When I take a run, presumably the step counter in the phone is still recording my activity.
Does this mean then that the activity is counted twice in MFP? Or does MFP have some smarts and realise that for the period of time I was using Runtastic it should ignore the step counter data?
