What exactly does this mean and do? I have Fitbit Zip and it has a negative number there but I don't understand what it means.

Enabling negative adjustments means that when you are less active than your stated activity level, your calories will be reduced.0

When you set up your profile on MFP, you told it that you maintained a certain level of activity on a daily basis (sedentary, lightly active, etc).
If your Fitbit tracks that you didn't meet whatever level of activity you chose, MFP will reduce your calorie goal for that day to account for that.0
