So I put in all my food and exercise for the day and the app said I didn't eat enough for the day. I'm sure I'll never have this problem again, but should I quickly scarf down some food to make my goal or should I just focus on getting enough calories for tomorrow?

One day under 1000 calories (when MFP gives you the warning) isn't a big deal. If it happens regularly, then it can become a problem. I'd just save those calories for another day.0

Depends how far below you are, and how often it happens. I've had days of getting the warning but was at 998 calories, so only just off. A day like that once every now and then shouldn't be a big deal. Also, made sure your logging is super-tight. Things like the oil you cook with and condiments could mean you are getting the warning even though you are slightly over.0
